Currently, the 'disabled' controls are slightly grayed out and it is difficult to distinguish them from an enabled field. Is it possible to darken/change the color.

no - it isn't it is effectively a windows setting
not possible with conditional formatting, but if you set the locked property to true as well as enabled to false then the control will look like a normal control but the user cannot change anything - then you can set colours as required
I am using conditional formatting to enable those controls when required. e.g. Control2 gets enabled when 'Yes' is selected in Control1. Is it possible to unlock a control in a similar way.
EDIT: Locking a control is not as good as disabling it. I think i'll stick with disabling and accept this minor discomfort.
the lock property is not available through conditional formatting
if you are not using a continuous form or datasheet you don't need to use conditional formatting, but can control through code.
